Inzwischen gehört die molekulardynamische Simulation, neben der Monte-Carlo-Simulation, mit zahlreichen vorhandenen Algorithmen zu den Standardmethoden auf dem Gebiet der molekularen Simulation. Untersuchungen der Diffusion mit der molekulardynamischen Simulation können auf zwei unterschiedlichen Wegen erfolgen: Zum einen erlaubt die Nichtgleichgewichts-Molekulardynamik, wie im Experiment, die Transportdiffusion direkt durch Anlegen eines Gradienten des chemischen Potentials und Ermittlung der Antwort zu simulieren. Die Realisation des Gradienten in der Simulation gelingt durch ein angelegtes homogenes Kraftfeld, welches dafür sorgt, dass jedes Teilchen nach jedem Zeitschritt eine konstante, sortenabhängige Beschleunigung längs der Kraft erfährt und zwar derart, dass die netto angreifende Kraft auf das System Null ist.
